As Masa already wrote, you can point at Tinker or Namd (the second one
can be parallelized easily).
I suggest you also the Vigjaan Live Linux at
http://www.vigyaancd.org/
that is a Live Distribution from Knoppix, that runs on every pc without
installing itself. It contains Tinker, Gromacs (anoter MD software),
Ghemical (minimization and semiempirical) and other interestint stuff
for modelling.
It's freely downloadable, just burn and try it.

never had trouble running Babel in a DOS shell. Here, although the PC has 
plenty of memory, Babel (1.05d) stops whatever input I use. I get an 
"Unable to allocate memory for connections" message.
I understand WinXP DOS shell is not a real DOS shell but, in spite of my 
effort to set conveniently the .NT config files, I got nothing.
Since I'm not aware of any real Win version of Babel, this is making a problem.
Does anyone know a turnaround to it?

Hi all

Thanks to everyone that replied.  The concensus seems to be Tinker, =
which I have downloaded and installed, and I really like the GUI that =
runs it.

It seems that Tinker will only open "certain" kinds of files.  For =
example, I'm trying to create some double stranded DNA molecules using =
HyperChem 5 and then I want to read them into Tinker.  But it can't =
handle the fact that there is a phosphate group at each end that isn't =
attached to anything.  Tinker wants to attach the two phosphates such =
that instead of two separate chains, there is one big cyclic molecule.  =
It could be that I'm not building my DNA correctly in HyperChem.  If I =
add the 5 and 3 caps, Tinker doesn't like that.

Any tips or suggestions?  They'd be most welcome.
