I am in the market to purchase an opteron/LINUX system to run Gaussian-03. A few questions:

1) Since this is a 64-bit CPU, there should be no limit on the size of temporary files, correct? I guess this should really be the 16GB limit in place for G-03 on Pentium/Linux systems is NOT in effect for the opteron.

2) Any suggestions on a vendor, memory configuration, and which chip to purchase would be greatly appreciated!

Thanks,

Steve Bachrach

	Dear ccl'ers,

I'm sorry this post doesn't have to do exactly with computational
chemistry but it's a closely related issue, though.
I'm trying to set up an 8-node cluster using RedHat 9. The ethernet
cards have a RTL8169s-32 chipset allowing 1Gb/s. RedHat installs the
r8169 driver for them. Unfortunately, communication between nodes is
_very_very_slow_ and in some cases parallel jobs merely freeze. Nodes
are connected by a 1Gb switch.
I decided to change the cards by older ones with RTL8139(c) chipset
at 100Mb and things go fine.
A Google search shows that problems with the r8169 driver are very
common and a lot of patches are offered but none seems to work fine.
Does anyone outthere have RTL8169-based ethernet cards working fine?
If yes, would you be so kind to send me the driver to compile here in
my cluster?
		Thanks in advance.
		Regards,

					Reinaldo

Thank you to all who replied to my "Stereo 3D matters to me" email response
plea!

With over 600 direct responses from almost 300 organizations, Apple now has
convincing documentation that Stereo 3D is a "make or break" issue for the
Mac in pro-3D visualization -- a market that spans a surprising number of
industries, from medicine to energy, and manufacturing to military.

Although Apple staff have consistently provided me with assurances that
professional-grade stereo 3D will eventually be supported under Mac OS X,
the key question remains unanswered: Will it be soon? i.e. before the
industry standardizes on Linux & Windows visualization systems? Or will it
be too late?

It is clear that the timeframe for Mac implementation of Stereo 3D (in a
window) will depend on how anticipated sales are affected by the presence or
absense of this professional 3D graphics capability.

> From public Q4 figures, I guesstimate that Apple will ship several million
high-end PowerMacs over the next two years. Based on your collective
responses, I now believe that the pro-3D market could affect those sales by
at least 1% UP or DOWN -- enough to make a real difference in Cupertino.

But to prove that, I need solid responses to the following questions:

1. What school, company, or insitution are you associated with? What site?

2. How many people at your site make use of stereo 3D graphics at least once
a year? (scientists, researchers, engineers, teachers, students, etc.)

3. How many computer systems at your site currently have stereo 3D graphics?

4. Over the next two years, how many computers purchased at your site will
be used for 3D visualization tasks?

5. Would the absense of industry-standard stereo 3D support eliminate Macs
> from consideration? Likewise, would its presense be a deciding factor in a
decision to purchase Macs?

6. Effective stereo 3D is now possible on LCDs without need of bulky CRTs or
special 3D glasses. If such equipment becomes available at each desktop for
under $1,000, how much of an increase in stereo 3D usage would you expect to
see? Would stereo 3D become standard on each workstation at your site?

Unofficial numbers are fine, but they must be based on your direct knowledge
or observations, and they must be capable of standing up to some scrutiny.
If you do not have adequate insight, then please just forward this request
onto someone who does. Thank you for your continued help with this!

Cheers,
Warren

Greetings,
=20
I recently posted on CCL about problems with MOPAC 7 and an EF =
optimization, I'll summarize below. All adaptations (3 in all) that I've =
tried gave me the same problem ... EXCESS NUMBER OF CYCLES.
=20
We have optimized the structure with GAMESS and have found that MOPAC 7 =
somehow always kills the optimization before MOPAC6 in GAMESS. However, =
I was unsuccessful at finding a good source for MOPAC 6 (certainly =
because it is quite old). I therefore ask if any of you have MOPAC 6 in =
any form (source or precompiled ...) to gracefully send to me to test. =
I'd like to install MOPAC 6 on Red Hat 9. Thanks for your help ...
=20
In the mean time, I found an ef.f file in the MOPAC 7 source and sure =
enough there was a MXSTEP=3D100 variable on line 619. I changed it to 1 =
000 000, recompiled and it does not stop at 100 cycles!! Case closed? =
Not sure, I would still enjoy getting MOPAC 6 for comparison.
=20
As promised, here are the responses I obtained for my initial post:
=20
Original Post:
--------------------
Dear CCL'ers,
=20
I've been running some AM1 calculations and whenever EF is used it never =
performs the optimization for more than 100 cycles. I've tried =
increasing ITRY and CYCLE but it still stays stuck at the default 100 =
cycles. Am I missing something here? Is this a bug in MOPAC 7?
=20
Here are the keywords used: XYZ MMOK AM1 T=3D1D LET GNORM=3D0.01 NOINTER =
DUMP=3D60 EF ITRY=3D1000
=20
=20
RESPONSE 1
----------------------
I just checked whether we have comparable problems with our MOPAC7 =
version (a locally modified version of the MOPAC7
*************************************************************************=
******
** MOPAC FOR LINUX (PUBLIC DOMAIN VERSION) MTA ATOMKI, Debrecen,
95-JUN-21 **
*************************************************************************=
******
=20
I have no problems to run 190 cycles. Obviously I do not have exactly =
your input. If you like I can run your input as test.
=20
Our version has a corrctly operating COSMO. The COSMO in most MOPAC7 =
versions is buggy and not usable. So if you would need solvation please =
contact me.
=20
Regards
=20
Andreas
(author of COSMO and COSMO-RS)
=20
=20
My Response:
-----------------------------------
Unfortunately I could not send the molecule but I did obtain a copy from =
the public domain stated (ATOMKI) and I still get the same error ...
=20
RESPONSE 2
----------------------
Did you try CYCLE or CYCLES (possible syntax error)? Also, is LET =
keyword really needed?
=20
Hope it helps,
Best regards,
Igor Avilov.
=20
My Response:
-----------------------------
Yes, but MOPAC 7 does not recognize either ... LET is necessary in my =
case for one of the bonds which is just a little too long (which =
probably does not help in optimizing in less than 100 cycles of EF I =
must admit). I have since used GEO-OK to reduce some of the errors =
outputted.
=20
=20
RESPONSE 3
-----------------------
I had the same problem.
I went one step further and tried to set MAXITR (or stg. like this) to =
1000 instead of 200 in the iter.f source and recompiled. This variable =
is modified by ITRY keyword from the input as i understood. =
Interestingly, it did not change afterall and stopped at 100 (and not =
200 as it should be) iterations. (Compilation was OK.) However, I had no =
time to make more research in this case.
Any solution for the problem is welcome.
Best wishes,
Csaba
=20
=20
My Response:
----------------------
Try the MXSTEP=3Dnnn in ef.f ... ??!
=20
=20
=20
I hope this helps at least one other person ;o)
Thank you to the community again for the prompt responses.

ISSCC 2005: The CELL Microprocessor
By: David T. Wang (dwang_at_realworldtech.com)

Updated: 02-10-2005
Back to Basics

The fundamental task of a processor is to manage the flow of data through its
computational units. However in the past two decades, each successive
generation of processors for personal computers has added more transistors
dedicated to increasing the performance of spaghetti-like integer code. For
example, it is well known that typical integer codes are branchy and that
branch mispredict penalties are expensive; in an effort to minimize the
impact of branch instructions, transistors were used to develop highly
accurate branch predictors. Aside from branch predictors, sophisticated cache
hierarchies with large tag arrays and predictive cache prefetch units attempt
to hide the complexity of data movement from the software, and further
increase the performance of single threaded applications. The pursuit of
single threaded performance can be observed in recent years in the proposal
of extraordinarily deeply pipelined processors designed primarily to increase
the performance of single threaded applications, at the cost of higher power
consumption and larger transistor budgets.

The fundamental idea of the CELL processor project is to reverse this trend
and give up the pursuit of single threaded performance, in favor of
allocating additional hardware resources to perform parallel computations.
That is, minimal resources are devoted toward the execution of single
threaded workloads, so that multiple DSP-like processing elements can be
added to perform more parallelizable multimedia-type computations. In the
examination of the first implementation of the CELL processor, the theme of
the shift in focus from the pursuit of single threaded integer performance to
the pursuit of multiply threaded, easily parallelizable multimedia-type
performance is repeated throughout.

Greetings,
DUMP=3D60 EF ITRY=3D1000
=20
=20
RESPONSE 1
----------------------
I just checked whether we have comparable problems with our MOPAC7 =
version (a locally modified version of the MOPAC7
*************************************************************************=
******
** MOPAC FOR LINUX (PUBLIC DOMAIN VERSION) MTA ATOMKI, Debrecen,

******
=20
I have no problems to run 190 cycles. Obviously I do not have exactly =
your input. If you like I can run your input as test.
=20
Our version has a corrctly operating COSMO. The COSMO in most MOPAC7 =
versions is buggy and not usable. So if you would need solvation please =
contact me.
=20

Andreas
(author of COSMO and COSMO-RS)
=20
=20
My Response:
-----------------------------------
Unfortunately I could not send the molecule but I did obtain a copy from =
the public domain stated (ATOMKI) and I still get the same error ...
=20
RESPONSE 2
----------------------
Did you try CYCLE or CYCLES (possible syntax error)? Also, is LET =
keyword really needed?
=20
Hope it helps,
Best regards,
Igor Avilov.
=20
My Response:
-----------------------------
Yes, but MOPAC 7 does not recognize either ... LET is necessary in my =
case for one of the bonds which is just a little too long (which =
probably does not help in optimizing in less than 100 cycles of EF I =
must admit). I have since used GEO-OK to reduce some of the errors =
outputted.
=20
=20
RESPONSE 3
-----------------------
I had the same problem.
I went one step further and tried to set MAXITR (or stg. like this) to =
1000 instead of 200 in the iter.f source and recompiled. This variable =
is modified by ITRY keyword from the input as i understood. =
Interestingly, it did not change afterall and stopped at 100 (and not =
200 as it should be) iterations. (Compilation was OK.) However, I had no =
time to make more research in this case.
Any solution for the problem is welcome.
Best wishes,
Csaba
=20
=20
My Response:
----------------------
Try the MXSTEP=3Dnnn in ef.f ... ??!
=20
=20
=20
I hope this helps at least one other person ;o)
Thank you to the community again for the prompt responses.
