Hello Parthi,
ChemDoodle is fully supported on Linux. It also has web and mobile
extensions.

Also, if you're interested in Linux alternatives to other academic
research software, this page lists some:

Dear Members
We would like to move from WNIDOWS to LINUX platform.
As you may know that the Chemistry structure drawing tools, viz ChemDraw and
ISIS Draw, which are supported only by WINDOWS and not by LINUX. We would like
to know the possibilities of working with these softwares in linux environment.
Alternately, are there any equivalent softwares available in the market which
have all the features similar to ChemDraw and ISISDraw.
Thank you very much in advance for your replies.
Best regards
